I'm really partial to DNSMasq for caching hosts (among other things).
There's virtually no harm in ever setting it up by default on all hosts.
Many distros disable the DHCP and other services in the default config.
Check your config to confirm though.

I then use nscd when required, largely LDAP (objects for NSSwitch, PAM,
and select LibC, etc... standard objects/APIs).  Flushing is always an
option, although restarting typically solves any issue.  It's rare that a
restart is required, unless you're services for objects are not setup well.

Not that I've seen, no.  It's a complete per-table flush (passwd, group, or hosts).

One option that might be a decent middle ground is to consider disabling the hosts caching completely for nscd.  You have not said what the stated goal of using nscd is, but using nscd to cache passwd/group data, and using your existing dnscache machines might be a reasonable compromise.
