I highly recommend PayCycle (https://www.paycycle.com/).  It was  
recently bought by Intuit and is now called Intuit Online Payroll.   
We've been using it since 2005.

They do direct deposit and the pricing is based on the number of  
employees, not the number of checks run, so it is easy to run  
reimbursement checks out of phase with our normal payroll.  I've had  
other payroll companies try to get me to switch but they could come  
nowhere near the price.
