since you're using cpanel, anything and everything involving apache or php needs to be done through cpanel's interface. the cpanel setup process compiles a custom version of apache and php, and then their web interface has a system to rebuild apache and php with specific modules added or removed.

every time i've ever tried to change anything on a cpanel system having to do with apache or php using OS packages (i.e. using things like "yum install" or "rpm -i") it ended up breaking the machine. in one case, it broke so badly that i had to totally re-install the OS using their custom ISO image (a centos 5.0 CD with their scripts pre-installed) and manually re-upload the customer's web sites.

cpanel *looks* pretty, but it's also the most intrusive piece of software i've ever seen on a linux machine. given what i know about how it works underneath i would never recommend it for anybody who's used to configuring machines using a command line. i believe the only people it's good for are people who don't know, and don't want to know, how to actually administer their own servers, AND whose needs are simple enough that they can get by with the configuration choices cpanel gives to you.

it depends on what OS the client chooses when they buy the box. i have a client with two servers at godaddy- one is using RHEL 5, the other is running centos 5 (with the yum repos pointing to godaddy's private mirrors, which are NOT up to date at all. i had to fix this when i "set up" this machine for him a few weeks ago.)
