I haven't tried it yet, but what I read was that you copy your profile
to the server, and then point Thunderbird to it. In Linux, the profile
is in a hidden folder in your home directory called
.mozilla-thunderbird. Within that folder will be your mailboxes,
folders, and address book. There are 2 folders you will need to point
to, your mailbox and your local folders.

To point it, in Thunderbird open your account settings and then select
the mailbox subfolder from your relocated profile for the location under
Server Settings. Do the same thing under Local Folders except choose
the  Local Folders subfolder. To get an idea, look at the locations
before you move the profile to get an understanding of which folders you
need.
