Ah, yes.  A popup by any other name is still annoying.

Packagekit by itself is not a problem AFAIK.

The whining piece in your desktop is called (usually) either
gnome-packagekit or kpackagekit.  What bothers me about them is that
they start up running in my little desktop tray and while they're
running I can't use yum.  Grrrr.

If I remember correctly you can remove just the desktop parts without
removing packagekit itself...
I just uninstalled the thing:
# yum erase kpackagekit
