Your BIOS handles a warm boot and a cold boot differently.
In your mainboard manual, look up "Extended System Configuration Data" (ESCD) and/or possible derivative terminology.
There is pro and con to ESCD. One con can be that you have to "manually reset it" in your BIOS when you make a hardware change.
I repeat, "Your BIOS handles a warm boot and a cold boot differently." Your use of "reboot" above does not differentiate.

This is actually my standard practice. However, I rarely use the two devices on the same channel at the same time. That would delay data to and from the IDE device. Instead I cross over to another channel for the fastest possible system throughput. Providing more efficient use of buffers on both sides of each channel.
